Skyrails, a fairly new program for network visualization is being developed. An impressive video from the second build of the program is available on Youtube here.

However impressive, the program seems to have pretty steep system requirements for the computer and graphics card. I was virtually unable to run it on my P4 3.2Ghz notebook with Intel Graphics 2 chipset.
